So I have a 2003 Ford Expedition Eddie Bauer 5.4l that im junking because of problems that i dont care to fix and because I do not need the car. However, I have a high output alternator on it and was wondering if it can be put into my 2002 Honda Accord 2.3l which has a stock alternator or if the internals can be interchanged. Thank you in advance.

As a general rule, no. Alternators aren’t really built for that degree of interchangeability. You might be able to play swap-the-insides on a a similarly-sized alternator for another Ford, but odds are not good that the Accord alt will have anything close to the same dimensions for its internals.
