I just replaced the drums and shoes on my 2012 Honda civic LX. The right side is fine, but the left side is rubbing on the inside face (not the braking surface. Shown in picture). Should I flip the shoes around?

No. There is a star wheel adjuster at the bottom of the brake assembly. Put the rotor and wind the adjuster all the way out until the pads are tight against the wheel. This will center the pads. Then wind the adjuster back in until the drum drags LIGHTLY. That should solve the issue.
